There were indeed many problems with the IDE and html help files in 
version 2.0.4. We've just release a first beta for 2.2 (version 2.1.4), 
which has some improvements in this respect. You can get it from 
http://www.freepascal.org/download.var
(below the links to the official 
releases)

Could you try that one and see if it's better? If not, please re****t a 
bug at http://www.freepascal.org/mantis
