Yes:
- read man softwareupdate
- decide with what arguments you want it to run ("$ softwareupdate -l" 
for instance lists all available updates,"$ softwareupdate -i -a" 
downloads and install all available updates, etc.)
- call that with do shell script (or through any other means you like)
- use cron or something like it (iCal) to trigger the script at whatever 
time is convenient for you

You'll probably need to use sudo (or "with administrator priviliges" if 
you trigger through AppleScript) if you want updates to be installed 
automatically.

[Note, I'm basing this on Panther & Tiger. But it seems likely to me 
that softwareupdate is still around in Leopard.]
